No explanation of the creature's origins is given, other than that it has apparently been awakening to feed for centuries (there are hundreds of corpses in the creature's lair, and in Jeepers Creepers 2 (2003), we find out that some of them are more than 200 years old). The directors have hinted that it might have originally been human at one point, a very long time ago, but it is not now.
One possibility is that the creature is a chimera of sorts, with two parts: the web/wing, and the human body parts. In the second movie, there is a part where the web/wing replaces the Creeper's head. It is possible that the web/wing is the actual "Creeper" itself, and the human body parts are simply a means of movement and survival.

Victor Salva has been working for years to get a third installment of his JEEPERS CREEPERS film series off of the ground. The second one grossed $63 million worldwide on a budget of $17 million, so its a little surprising that it has been so difficult for him. According to STYD and Bloody Disgusting though, he may finally get to make JEEPERS CREEPERS 3 (apparently titled JEEPERS CREEPERS III: CATHEDRAL) soon.
Salva reportedly shot a scene back in October to prepare for filming and has a script ready to go. Plot, casting, and production details are unknown but Salva did offer up this quote,
"There may finally be some very good news for those waiting for the third Jeepers film to go before the cameras."
I really liked the first hour of the first film and didnt mind the rest of it, but have a hard time recalling anything about the second film. Hopefully though, Salva has something great in mind for a third film because I love the idea of Creature Features making a comeback.
