Whole-examination AI estimation of fetal biometrics from 20-week ultrasound scans

We use a convolutional neu… ▽ More The current approach to fetal anomaly screening is based on biometric measurements derived from individually selected ultrasound images. In this paper, we introduce a paradigm shift that attains human-level performance in biometric measurement by aggregating automatically extracted biometrics from every frame across an entire scan, with no need for operator intervention. We use a convolutional neural network to classify each frame of an ultrasound video recording. We then measure fetal biometrics in every frame where appropriate anatomy is visible. We use a Bayesian method to estimate the true value of each biometric from a large number of measurements and probabilistically reject outliers. We performed a retrospective experiment on 1457 recordings (comprising 48 million frames) of 20-week ultrasound scans, estimated fetal biometrics in those scans and compared our estimates to the measurements sonographers took during the scan. Our method achieves human-level performance in estimating fetal biometrics and estimates well-calibrated credible intervals in which the true biometric value is expected to lie. △ Less

Abstract: Human medical data can be challenging to obtain due to data privacy concerns, difficulties conducting certain types of experiments, or prohibitive associated costs. In many settings, data from animal models or in-vitro cell lines are available to help augment our understanding of human data. In many settings, data from animal models or in-vitro cell lines are available to help augment our understanding of human data. However, this data is known for having low etiological validity in comparison to human data. In this work, we augment small human medical datasets with in-vitro data and animal models. We use Invariant Risk Minimisation (IRM) to elucidate invariant features by considering cross-organism data as belonging to different data-generating environments. Our models identify genes of relevance to human cancer development. We observe a degree of consistency between varying the amounts of human and mouse data used, however, further work is required to obtain conclusive insights. As a secondary contribution, we enhance existing open source datasets and provide two uniformly processed, cross-organism, homologue gene-matched datasets to the community. △ Less

In a data sample corresponding to an integrated luminosity of 9.4 fb$^{-1}$ collected with the CDF Run II detector, $<p_T^{DY}>$ is measured as a function of the Z/$γ^*$ invariant mass. It is found that these two observables have a dependence, $<p_T^{DY}> = -8 + 2.2 \ln m_{DY}^2$ [GeV/c], where $m_{DY}$ is the value of the Z/$γ^*$ mass measured in units of GeV/$c^2$. This linear dependence is observed for the first time in this analysis. It may be exploited to model the effect of ISR and constrain its impact in other processes. △ Less

However, medical image analysis lags behind natural image applications. One of the many reasons is the lack of well annotated medical image data available to researchers. One of the first things researchers are told is that we require significant expertise to reliably and accurately interpret and label such data. We see significant inter- and intra-observer variability between expert annotations of medical images. Still, it is a widely held assumption that novice annotators are unable to provide useful annotations for use by clinical Deep Learning models. In this work we challenge this assumption and examine the implications of using a minimally trained novice labelling workforce to acquire annotations for a complex medical image dataset. We study the time and cost implications of using novice annotators, the raw performance of novice annotators compared to gold-standard expert annotators, and the downstream effects on a trained Deep Learning segmentation model's performance for detecting a specific congenital heart disease (hypoplastic left heart syndrome) in fetal ultrasound imaging. △ Less

We present an interpretable, atlas-learning segmentation method for automatic diagnosis of… ▽ More Fetal ultrasound screening during pregnancy plays a vital role in the early detection of fetal malformations which have potential long-term health impacts. We present an interpretable, atlas-learning segmentation method for automatic diagnosis of Hypo-plastic Left Heart Syndrome (HLHS) from a single `4 Chamber Heart' view image. We propose to extend the recently introduced Image-and-Spatial Transformer Networks (Atlas-ISTN) into a framework that enables sensitising atlas generation to disease. In this framework we can jointly learn image segmentation, registration, atlas construction and disease prediction while providing a maximum level of clinical interpretability compared to direct image classification methods. As a result our segmentation allows diagnoses competitive with expert-derived manual diagnosis and yields an AUC-ROC of 0.978 (1043 cases for training, 260 for validation and 325 for testing). △ Less

Current analysis of cortical variation is typically performed by fitting surface mesh models to inner and outer cortical boundaries and investigating metrics such as surface area and cortical curvature or thickness. These, however, take a long time to run, and are sensitive to motion and image and surface resolution, which can prohibit their use in clinical settings. In this paper, we instead propose a machine learning solution, training a novel architecture to predict cortical thickness and curvature metrics from T2 MRI images, while additionally returning metrics of prediction uncertainty. Our proposed model is tested on a clinical cohort (Down Syndrome) for which surface-based modelling often fails. Results suggest that deep convolutional neural networks are a viable option to predict cortical metrics across a range of brain development stages and pathologies. △ Less

In this paper we explore probabilistic methods to reconstruct 3D volumetric images from 2D imaging modalities and measure the models' performance and confidence. We show our models' performance on large connected structures and we test for limitations regarding fine structures and image domain sensitivity. We utilize fast end-to-end training of a 2D-3D convolutional networks, evaluate our method on 117 CT scans segmenting 3D structures from digitally reconstructed radiographs (DRRs) with a Dice score of $0.91 \pm 0.0013$. A Survey on Active Learning and Human-in-the-Loop Deep Learning for Medical Image Analysis

Abstract: Fully automatic deep learning has become the state-of-the-art technique for many tasks including image acquisition, analysis and interpretation, and for the extraction of clinically useful information for computer-aided detection, diagnosis, treatment planning, intervention and therapy. However, the unique challenges posed by medical image analysis suggest that retaining a human end user in any de… ▽ More Fully automatic deep learning has become the state-of-the-art technique for many tasks including image acquisition, analysis and interpretation, and for the extraction of clinically useful information for computer-aided detection, diagnosis, treatment planning, intervention and therapy. However, the unique challenges posed by medical image analysis suggest that retaining a human end user in any deep learning enabled system will be beneficial. In this review we investigate the role that humans might play in the development and deployment of deep learning enabled diagnostic applications and focus on techniques that will retain a significant input from a human end user. Human-in-the-Loop computing is an area that we see as increasingly important in future research due to the safety-critical nature of working in the medical domain. We evaluate four key areas that we consider vital for deep learning in the clinical practice: (1) Active Learning to choose the best data to annotate for optimal model performance; (2) Interaction with model outputs - using iterative feedback to steer models to optima for a given prediction and offering meaningful ways to interpret and respond to predictions; (3) Practical considerations - developing full scale applications and the key considerations that need to be made before deployment; (4) Future Prospective and Unanswered Questions - knowledge gaps and related research fields that will benefit human-in-the-loop computing as they evolve. We offer our opinions on the most promising directions of research and how various aspects of each area might be unified towards common goals. △ Less

Confident Head Circumference Measurement from Ultrasound with Real-time Feedback for Sonographers

To address this issue, we propose a novel probabilistic Deep Learning approach for real-time automated estimation… ▽ More Manual estimation of fetal Head Circumference (HC) from Ultrasound (US) is a key biometric for monitoring the healthy development of fetuses. Unfortunately, such measurements are subject to large inter-observer variability, resulting in low early-detection rates of fetal abnormalities. To address this issue, we propose a novel probabilistic Deep Learning approach for real-time automated estimation of fetal HC. This system feeds back statistics on measurement robustness to inform users how confident a deep neural network is in evaluating suitable views acquired during free-hand ultrasound examination. In real-time scenarios, this approach may be exploited to guide operators to scan planes that are as close as possible to the underlying distribution of training images, for the purpose of improving inter-operator consistency. We train on free-hand ultrasound data from over 2000 subjects (2848 training/540 test) and show that our method is able to predict HC measurements within 1.81$\pm$1.65mm deviation from the ground truth, with 50% of the test images fully contained within the predicted confidence margins, and an average of 1.82$\pm$1.78mm deviation from the margin for the remaining cases that are not fully contained. △ Less

Search for Higgs-like particles produced in association with bottom quarks in proton-antiproton collisions

Abstract: We report on a search for a spin-zero non-standard-model particle in proton-antiproton collisions collected by the Collider Detector at Fermilab at a center-of-mass-energy of 1.96 TeV. This particle, the $φ$ boson, is expected to decay into a bottom-antibottom quark pair and to be produced in association with at least one bottom quark. The data sample consists of events with three jets identified… ▽ More We report on a search for a spin-zero non-standard-model particle in proton-antiproton collisions collected by the Collider Detector at Fermilab at a center-of-mass-energy of 1.96 TeV. This particle, the $φ$ boson, is expected to decay into a bottom-antibottom quark pair and to be produced in association with at least one bottom quark. The data sample consists of events with three jets identified as initiated by bottom quarks and corresponds to $5.4~\text{fb}^{-1}$ of integrated luminosity. In each event, the invariant mass of the two most energetic jets is studied by looking for deviations from the multijet background, which is modeled using data. No evidence is found for such particle. Exclusion upper limits ranging from 20 to 2 pb are set for the product of production cross sections times branching fraction for hypothetical $φ$ boson with mass between 100 and 300 GeV/$c^2$. Search for standard-model Z and Higgs bosons decaying into a bottom-antibottom quark pair in proton-antiproton collisions at 1.96 TeV

This data set, collected at a center-of-mass energy of $\sqrt{s}=$1.96 TeV, and corresponding to an… ▽ More The Collider Detector at Fermilab collected a unique sample of jets originating from bottom-quark fragmentation ($b$-jets) by selecting online proton-antiproton ($p\bar{p}$) collisions with a vertex displaced from the $p\bar{p}$ interaction point, consistent with the decay of a bottom-quark hadron. This data set, collected at a center-of-mass energy of $\sqrt{s}=$1.96 TeV, and corresponding to an integrated luminosity of $5.4~\rm{fb}^{-1}$, is used to measure the $Z$-boson production cross section times branching ratio into $b\bar{b}$. The number of $Z\rightarrow b\bar{b}$ events is determined by fitting the dijet-mass distribution while constraining the dominant $b$-jet background, originating from QCD multijet events, with data. The result, $σ(p\bar{p} \rightarrow Z) \times \mathcal{B}(Z \rightarrow b\bar{b})= 1.11\pm 0.08(\text{stat}) \pm 0.14(\text{syst})~\text{nb}$, is the most precise measurement of this process, and is consistent with the standard-model prediction. The data set is also used to search for Higgs-boson production. No significant signal is expected in our data and the first upper limit on the cross section for the inclusive $p\bar p \rightarrow H\rightarrow b\bar b$ process at $\sqrt{s}=$1.96 TeV is set, corresponding to 33 times the expected standard-model cross section, or $σ= 40.6$ pb, at the 95\% confidence level. △ Less

We show that $I$ is an $f$-ideal if and only if its Newton complementary dual $\widehat{I}$ is also an $f$-ideal. We use $D^{+} \to K^-π^+π^+$ decays fully reconstructed in the central rapidity region $|y|<1$ with transverse momentum down to 1.5 GeV/$c$, a range previously unexplored in $p\bar{p}$ collisions. Inelastic $p\bar{p}$-scattering events are selected online using minimally-biasing requirements followed by an optimized offline selection. The $K^-π^+π^+$ mass distribution is used to identify the $D^+$ signal, and the $D^+$ transverse impact-parameter distribution is used to separate prompt production, occurring directly in the hard scattering process, from secondary production from $b$-hadron decays. We obtain a prompt $D^+$ signal of 2950 candidates corresponding to a total cross section $σ(D^+, 1.5 < p_T < 14.5~\mbox{GeV/}c, |y|<1) = 71.9 \pm 6.8 (\mbox{stat}) \pm 9.3 (\mbox{syst})~μ$b. While the measured cross sections are consistent with theoretical estimates in each $p_T$ bin, the shape of the observed $p_T$ spectrum is softer than the expectation from quantum chromodynamics. The results are unique in $p\bar{p}$ collisions and can improve the shape and uncertainties of future predictions. △ Less

Independent measurements of the {\it WW} and {\it WZ} production cross sections are allowed by the different heavy-flavor decay-patterns of the $W$ and $Z$ bosons and by the analysis of secondary-decay vertices reconstructed within heavy-flavor jets. The productions of {\it WW} and of {\it WZ} dibosons are independently seen with significances of $2.9σ$ and $2.1σ$, respectively, with total cross sections of $σ_{WW}= 9.4\pm 4.2$~pb and $σ_{WZ}=3.7^{+2.5}_{-2.2}$~pb. This result, when interpreted within the specified context of the standard model assuming $\sin^2 θ_W = 1 - M_W^2/M_Z^2$ and that the $W$- and $Z$-boson masses are on-shell, yields $\sin^2θ_W = 0.22400 \pm 0.00045$, or equivalently a $W$-boson mass of $80.328 \pm 0.024 \;{\rm GeV}/c^2$. △ Less

The asymmetry is characterized by the rapidity difference between top quarks and antiquarks ($Δy$), and measured in the final state with two charged leptons (electrons and muons). The inclusive asymmetry, corrected to the entire phase space at parton level, is measured to be $A_{\text{FB}}^{t\bar{t}} = 0.12 \pm 0.13$, consistent with the expectations from the standard-model (SM) and previous CDF results in the final state with a single charged lepton. The combination of the CDF measurements of the inclusive $A_{\text{FB}}^{t\bar{t}}$ in both final states yields $A_{\text{FB}}^{t\bar{t}}=0.160\pm0.045$, which is consistent with the SM predictions. We also measure the differential asymmetry as a function of $Δy$. A linear fit to $A_{\text{FB}}^{t\bar{t}}(|Δy|)$, assuming zero asymmetry at $Δy=0$, yields a slope of $α=0.14\pm0.15$, consistent with the SM prediction and the previous CDF determination in the final state with a single charged lepton. The combined slope of $A_{\text{FB}}^{t\bar{t}}(|Δy|)$ in the two final states is $α=0.227\pm0.057$, which is $2.0σ$ larger than the SM prediction. △ Less

Using a data sample corresponding to $9.7\, {\rm fb}^{-1}$ of ^Mproton-antiproton collisions at center-of-mass energy $\sqrt{s}=1.96\rm~ TeV$ produced by the Fermilab Tevatron, we reconstruct $V+D^{*+}$ samples with the CDF~II detector. Using a data sample corresponding to $9.7\, {\rm fb}^{-1}$ of ^Mproton-antiproton collisions at center-of-mass energy $\sqrt{s}=1.96\rm~ TeV$ produced by the Fermilab Tevatron, we reconstruct $V+D^{*+}$ samples with the CDF~II detector. The $D^{*+}$ is fully reconstructed in the $D^{*}(2010)^+ \rightarrow D^{0}(\to K^-π^+)π^+$ decay mode. This technique is sensitive to the associated production of vector boson plus charm or bottom mesons. We measure the ratio of production cross sections $σ(W+D^{*})/σ(W)$ = $[1.75\pm 0.13 {\rm (stat)}\pm 0.09 {\rm (syst)}]\% $ and $σ(Z+D^{*})/σ(Z)$ = $[1.5\pm 0.4 {\rm (stat)} \pm 0.2 {\rm (syst)}]\% $ and perform a differential measurement of $dσ(W+D^{*})/dp_T(D^{*})$. Event properties are utilized to determine the fraction of $V+D^{*}(2010)^+$ events originating from different production processes. We use the direction of the charged particle with the largest transverse momentum in each event to define three regions of eta-phi space; toward, away, and transverse. The sum of the $s$- and $t$-channel single top quark cross sections is measured to be $3.53_{-1.16}^{+1.25}$ pb and a lower limit on $V_{tb}$ of 0.63 is obtained at the 95% credibility level. These measurements are combined with previously reported CDF results obtained from events with an imbalance in total transverse energy, jets identified as originating from $b$ quarks, and exactly one identified lepton. Abstract: We measure the inclusive forward-backward asymmetry of the charged-lepton pseudorapidities from top-quark pairs produced in proton-antiproton collisions, and decaying to final states that contain two charged leptons (electrons or muons), using data collected with the Collider Detector at Fermilab. With an integrated luminosity of 9.1 $\rm{fb}^{-1}$, the leptonic forward-backward asymmetry, $A_{\text{FB}}^{\ell}$, is measured to be $0.072 \pm 0.060$ and the leptonic pair forward-backward asymmetry, $A_{\text{FB}}^{\ell\ell}$, is measured to be $0.076 \pm 0.082$, compared with the standard model predictions of $A_{\text{FB}}^{\ell} = 0.038 \pm 0.003$ and $A_{\text{FB}}^{\ell\ell} = 0.048 \pm 0.004$, respectively. Baryon candidates are reconstructed from data collected with an online event selection designed for the collection of long-lifetime heavy-fla… ▽ More We report on mass and lifetime measurements of several ground state charmed and bottom baryons, using a data sample corresponding to 9.6 $\textrm{fb}^{-1}$ from $p\bar p$ collisions at $\sqrt{s}=1.96$ TeV, and recorded with the Collider Detector at Fermilab. Baryon candidates are reconstructed from data collected with an online event selection designed for the collection of long-lifetime heavy-flavor decay products and a second event selection designed to collect $J/ψ\rightarrow μ^+ \, μ^-$ candidates. First evidence for the process $Ω_b^- \rightarrow Ω_c^0 \, π^-$ is presented with a significance of $3.3σ$. We measure the following baryon masses: \begin{eqnarray} M(Ξ_c^{0}) = 2470.85\pm0.24(stat)\pm0.55(syst) \, MeV/c^2, \nonumber M(Ξ_c^{+}) = 2468.00\pm0.18(stat)\pm0.51(syst) \, MeV/c^2, \nonumber \\ M(Λ_b) = 5620.15\pm0.31(stat)\pm0.47(syst) \, MeV/c^2, \nonumber \\ M(Ξ_b^-) = 5793.4\pm1.8(stat)\pm0.7(syst) \, MeV/c^2, \nonumber \\ M(Ξ_b^0) = 5788.7\pm4.3(stat)\pm1.4(syst) \, MeV/c^2, \, and \nonumber \\ M(Ω_b^-) = 6047.5\pm3.8(stat)\pm0.6(syst) \, MeV/c^2. \nonumber \end{eqnarray} The isospin splitting of the $Ξ_b^{-,0}$ states is found to be $M(Ξ_b^-)-M(Ξ_b^0)=4.7\pm4.7(stat)\pm0.7(syst)$ MeV/$c^2$. The isospin splitting of the $Ξ_c^{0,+}$ states is found to be $M(Ξ_c^0)-M(Ξ_c^+)$ = $2.85\pm0.30(stat)\pm0.04(syst)$ MeV/$c^2$. In addition we measure the $\mathit{CP}$--violating asymmetries in $B^0_s \rightarrow K^{-}π^{+}$ and $B^0 \rightarrow K^{+}π^{-}$ decays to be $\mathcal{A}(B^0_s \rightarrow K^{-}π^{+}) = +0.22 \pm 0.07\mathrm{stat)} \pm 0.02\mathrm{(syst)}$ and $\mathcal{A}(B^0 \rightarrow K^{+}π^{-}) = -0.083\pm 0.013 \mathrm{(stat)} \pm 0.004\mathrm{(syst)}$, respectively, which are significantly different from zero and consistent with current world averages. △ Less

By separately identifying for the first time the single-tau and the ditau components, we measure the branching fraction of the top quark into tau lepton, tau neutrino, and bottom quark to be $(9.6 \pm 2.8) %$. The branching fraction of top-quark decays into a charged Higgs boson and a bottom quark, which would imply violation of lepton universality, is limited to be less than $5.9%$ at $95%$ confidence level. △ Less

Abstract: Drell-Yan lepton pairs are produced in the process $p\bar{p} \rightarrow μ^+μ^- + X$ through an intermediate $γ^*/Z$ boson. The forward-backward asymmetry in the polar-angle distribution of the $μ^-$ as a function of the invariant mass of the $μ^+μ^-$ pair is used to obtain the effective leptonic determination $\sin^2 θ^{lept}_{eff}$ of the electroweak-mixing parameter $\sin^2 θ_W$, from which the… ▽ More Drell-Yan lepton pairs are produced in the process $p\bar{p} \rightarrow μ^+μ^- + X$ through an intermediate $γ^*/Z$ boson. When interpreted within the context of the standard model using the on-shell renormalization scheme, where $\sin^2 θ_W = 1 - M_W^2/M_Z^2$, the measurement yields $\sin^2 θ_W$ = 0.2233 +- 0.0009, or equivalently a W-boson mass of 80.365 +- 0.047 GeV/c^2. The value of the W-boson mass is in agreement with previous determinations in electron-positron collisions and at the Tevatron collider. △ Less

No evidence of signal is observed, and 95% credibility level Bayesian upper limits are set on the branching rat… ▽ More A search for forbidden and exotic Z boson decays in the diphoton mass spectrum is presented for the first time in hadron collisions, based on data corresponding to 10.0 fb^-1 of integrated luminosity from proton-antiproton collisions at sqrt(s) = 1.96 TeV collected by the CDF experiment. The Z to π^0γ and Z to γγ limits improve by factors of 2.6 and 3.6, respectively, the most stringent results from other experiments. Further Studies of Transverse Enhancement in Quasielastic Electron Scattering

Abstract: In a previous communication we reported on a parametrization of the observed enhancement in the transverse electron quasielastic (QE) response function for nucleons bound in carbon as a function of the square of the four momentum transfer ($Q^2$) in terms of a correction to the magnetic form factors of bound nucleons. In this paper, we extend the study to include parametrizations of both the $Q^2$ as well as the energy transfer ($ν$) dependence of the transverse enhancement. These parametrization can be used to give a more complete two dimensional description of the neutrino quasielastic scattering process on nuclear targets, which is essential for precision studies of mass splitings and mixing angles in neutrino oscillation experiments. △ Less

Search for the production of ZW and ZZ boson pairs decaying into charged leptons and jets in proton-antiproton collisions at sqrt(s)=1.96 TeV

Abstract: We present a measurement of the production cross section for ZW and ZZ boson pairs in final states with a pair of charged leptons, from the decay of a Z boson, and at least two jets, from the decay of a W or Z boson, using the full sample of proton-antiproton collisions recorded with the CDF II detector at the Tevatron, corresponding to 8.9 fb^(-1) of integrated luminosity. We increase the sensiti… ▽ More We present a measurement of the production cross section for ZW and ZZ boson pairs in final states with a pair of charged leptons, from the decay of a Z boson, and at least two jets, from the decay of a W or Z boson, using the full sample of proton-antiproton collisions recorded with the CDF II detector at the Tevatron, corresponding to 8.9 fb^(-1) of integrated luminosity. We increase the sensitivity to vector boson decays into pairs of quarks using a neural network discriminant that exploits the differences between the spatial spread of energy depositions and charged-particle momenta contained within the jet of particles originating from quarks and gluons. Additionally, we employ new jet energy corrections to Monte Carlo simulations that account for differences in the observed energy scales for quark and gluon jets. The number of signal events is extracted through a simultaneous fit to the dijet mass spectrum in three classes of events: events likely to contain jets with a heavy-quark decay, events likely to contain jets originating from light quarks, and events that fail these identification criteria. We determine the production cross section to be 2.5 +2.0 -1.0 pb (< 6.1 pb at the 95% confidence level), consistent with the standard model prediction of 5.1 pb. △ Less

Search for new physics in trilepton events and limits on the associated chargino-neutralino production at CDF

We use data corresponding to 5.8 fb-1 of integrated luminosity recorded by the CDF II detector at the Tevatron collider. Our main objective is to investigate possible new low-momentum (down to… ▽ More We perform a search for new physics using final states consisting of three leptons and a large imbalance in transverse momentum resulting from proton-antiproton collisions at 1.96 TeV center-of-mass energy. We use data corresponding to 5.8 fb-1 of integrated luminosity recorded by the CDF II detector at the Tevatron collider. Our main objective is to investigate possible new low-momentum (down to 5 GeV/c) multi-leptonic final states not investigated by LHC experiments. Relative to previous CDF analyses, we expand the geometric and kinematic coverage of electrons and muons and utilize tau leptons that decay hadronically. Inclusion of tau leptons is particularly important for supersymmetry (SUSY) searches. The results are consistent with standard-model predictions. By optimizing our event selection to increase sensitivity to the minimal supergravity (mSUGRA) SUSY model, we set limits on the associated production of chargino and neutralino, the SUSY partners of the electroweak gauge bosons. We exclude cross sections up to 0.1 pb and chargino masses up to 168 GeV/c^2 at 95% CL, for a suited set of mSUGRA parameters. We also exclude a region of the two-dimensional space of the masses of the neutralino and the supersymmetric partner of the tau lepton, not previously excluded at the Tevatron. △ Less
