In single-cell RNA sequencing (scRNA-seq) data analysis, a critical challenge is to infer hidden dynamic cellular processes from measured static cell snapshots. To tackle this challenge, many computational methods have been developed from distinct perspectives. Besides the common perspectives of inferring trajectories (or pseudotime) and RNA velocity, another important perspective is to estimate the differentiation potential of cells, which is commonly referred to as "cell potency." In this review, we provide a comprehensive summary of 11 computational methods that estimate cell potency from scRNA-seq data under different assumptions, some of which are even conceptually contradictory. We divide these methods into three categories: mean-based, entropy-based, and correlation-based methods, depending on how a method summarizes gene expression levels of a cell or cell type into a potency measure. Our review focuses on the key similarities and differences of the methods within each category and between the categories, providing a high-level intuition of each method. Moreover, we use a unified set of mathematical notations to detail the 11 methods' methodologies and summarize their usage complexities, including the number of ad-hoc parameters, the number of required inputs, and the existence of discrepancies between the method description in publications and the method implementation in software packages. Realizing the conceptual contradictions of existing methods and the difficulty of fair benchmarking without single-cell-level ground truths, we conclude that accurate estimation of cell potency from scRNA-seq data remains an open challenge.

An urgent problem in controlling COVID-19 spreading is to understand the role of undocumented infection. We develop a five-state model for COVID-19, taking into account the unique features of the novel coronavirus, with key parameters determined by the government reports and mathematical optimization. Tests using data from China, South Korea, Italy, and Iran indicate that the model is capable of generating accurate prediction of the daily accumulated number of confirmed cases and is entirely suitable for real-time prediction. The drastically disparate testing and diagnostic standards/policies among different countries lead to large variations in the estimated parameter values such as the duration of the outbreak, but such uncertainties have little effect on the occurrence time of the inflection point as predicted by the model, indicating its reliability and robustness. Model prediction for Italy suggests that insufficient government action leading to a large fraction of undocumented infection plays an important role in the abnormally high mortality in that country. With the data currently available from United Kingdom, our model predicts catastrophic epidemic scenarios in the country if the government did not impose strict travel and social distancing restrictions. A key finding is that, if the percentage of undocumented infection exceeds a threshold, a non-negligible hidden population can exist even after the the epidemic has been deemed over, implying the likelihood of future outbreaks should the currently imposed strict government actions be relaxed. This could make COVID-19 evolving into a long-term epidemic or a community disease a real possibility, suggesting the necessity to conduct universal testing and monitoring to identify the hidden individuals.

Computational topologists recently developed a method, called persistent homology to analyze data presented in terms of similarity or dissimilarity. Indeed, persistent homology studies the evolution of topological features in terms of a single index, and is able to capture higher order features beyond the usual clustering techniques. There are three descriptive statistics of persistent homology, namely barcode, persistence diagram and more recently, persistence landscape. Persistence landscape is useful for statistical inference as it belongs to a space of $p-$integrable functions, a separable Banach space. We apply tools in both computational topology and statistics to DNA sequences taken from Clostridioides difficile infected patients treated with an experimental fecal microbiota transplantation. Our statistical and topological data analysis are able to detect interesting patterns among patients and donors. It also provides visualization of DNA sequences in the form of clusters and loops.
