The analysis of genetic diversity of Albania and Kosovo sheep breeds based on the 435 bp fragment mtDNA control region is carried out. Phylogenetic analysis is performed using 51 sequences from GenBank belonging to 5 sheep breeds from Albania and Kosovo. Thirty four haplotypes were observed with a high mean haplotype diversity of 0.968, ranging from 0.893 (Bardhoka of Kosovo) to 1.0 (Recka). Analysis of molecular variance revealed that about 4% of the variations is found among the populations and 96% of variation is found within the populations.
