Species Recognition

One of the greatest impediments to the study of Fusarium has been the incorrect and confused application of species names to toxigenic and pathogenic isolates, owing in large part to intrinsic limitations of morphological species recognition and its application. To address this problem, we have created FUSARIUM-ID v. 1.0, a publicly available database of partial translation elongation factor 1-alpha (TEF) DNA sequences, presently representing a selected sample of the diversity of the genus diversity, with excellent representation of Type-B trichothecene toxin producers, and the Gibberella fujikuroi, Fusarium oxysporum and F. solani species complexes. Users can generate sequences using primers that are conserved across the genus, and use the sequence as a query to BLAST the database, which can be accessed at http://fusarium.cbio.psu.edu, or in a phylogenetic analysis. Correct identification of a known species in these groups often can be performed using this gene region alone. This growing database will contain only vouchered sequences attached to publicly available cultures. In the future, FUSARIUM-ID will be expanded to include additional sequences, including multiple sequences from the same species, sequences from new and revised species, and information from additional genes.

The deep-sea zooplankton assemblage is hypothesized to have high species diversity, with low abundances of each species. However, even rare species may have huge population sizes and play a critical role in the dynamics of deep-sea environments. The Census of Marine Zooplankton (CMarZ) study sought to accurately assess zooplankton diversity in the mesopelagic and bathypelagic zones of the subtropical/tropical of the northwest and eastern sections of the Atlantic Ocean using integrated morphological and molecular analysis of large-volume samples to depths of 5,000 m. The field surveys in April 2006 and November 2007 included scientists and students associated with the CMarZ. The cruise field work entailed at-sea analysis of samples and identification of specimens by expert taxonomists, with at-sea DNA sequencing to determine a barcode (i.e., a short DNA sequence for species recognition) for selected species. Environmental data and zooplankton samples were collected with 1-m2 and 10-m2 opening/closing MOCNESS (0–1000 m and 1000–5000 m, respectively), and with either a 0.25-m2 MOCNESS or a 0.5-m2 Multi-net above 1000 m. More than 500 species were identified and more than 1000 specimens placed in a queue for barcoding on each cruise; several hundred species were barcoded at sea. For several taxonomic groups, a significant fraction of the region’s known species were collected and identified. For example, in the northwest Atlantic 93 of 140 known ostracod species for the Atlantic Ocean were collected, 6 undescribed species were found, and the first DNA barcode for a planktonic ostracod was obtained. The deployment of trawls with fine-mesh nets to sample large volumes at great depths for small zooplankton confirmed that there is considerable species diversity at depth, with more species yet to be discovered.

A collection of 247 true morels (Morchella spp.) primarily from the Mediterranean and Aegean Regions of Southern Turkey, were analyzed for species diversity using partial RNA polymerase I (RPB1) and nuclear ribosomal large subunit (LSU) rDNA gene sequences. Based on the result of this initial screen, 62 collections representing the full range of genetic diversity sampled were subjected to multigene phylogenetic species recognition based on genealogical concordance (GCPSR). The 62-taxon dataset consisted of partial sequences from three nuclear protein-coding genes, RNA polymerase I (RPB1), RNA polymerase II (RPB2), translation elongation factor (EF1-α), and partial LSU rDNA gene sequences. Phylogenetic analyses of the individual and combined datasets, using maximum parsimony (MP) and maximum likelihood (ML), yielded nearly fully resolved phylogenies that were highly concordant topologically. GCPSR analysis of the 62-taxon dataset resolved 15 putative phylogenetically distinct species. The early diverging Elata (black morels) and Esculenta Clades (yellow morels) were represented, respectively, by 13 and two species. Because a Latin binomial can be applied with confidence to only one of the 15 species (Morchella semilibera), species were identified by clade (Mel for Elata and Mes for Esculenta) followed by a unique Arabic number for each species within these two clades. Eight of the species within the Elata Clade appear to be novel, including all seven species within the Mel-20-to-31 subclade and its sister designated Mel-25. Results of the present study provide essential data for ensuring the sustainability of morel harvests through the formulation of sound conservation policies.

The genus Lasiosphaeria recently has been circumscribed more narrowly to include five mor-phospecies united by tomentose ascomata containing yellow centrum pigments. Species boundaries have not been established and phylogenetic relationships have not been clearly defined for these morphospecies. To delimit species boundaries and determine phylogenetic relationships among species, maximum parsimony, maximum likelihood and Bayesian analyses were conducted on sequence data from four nuclear genes, the ribosomal internal transcribed spacer (ITS) region, 28S large subunit (LSU) rDNA, β-tubulin and ribosomal polymerase II subunit 2 (RPB2). Representatives of L. glabrata, L. ovina, L. rugulosa and L. sorbina resolved as four highly supported monophyletic groups in almost all analyses and are recognized as well-defined species employing principles of genealogical concordance.
