Xanthobacter

The main aim of this study was to develop and implement an algorithm for the rapid, accurate and automated identification of paths leading from buried protein clefts, pockets and cavities in dynamic and static protein structures to the outside solvent. The algorithm to perform a skeleton search was based on a reciprocal distance function grid that was developed and implemented for the CAVER program. The program identifies and visualizes routes from the interior of the protein to the bulk solvent. CAVER was primarily developed for proteins, but the algorithm is sufficiently robust to allow the analysis of any molecular system, including nucleic acids or inorganic material. Calculations can be performed using discrete structures from crystallographic analysis and NMR experiments as well as with trajectories from molecular dynamics simulations. With an autotrophic, N-free medium, Xanthobacter populations were isolated from the roots of wetland rice grown under field conditions. Xanthobacter populations ranged from 3.2×104 to 5.1×105 colony-forming units (cfu) g-1 of root and averaged 47-fold higher on the root or rhizoplane than in the neighbouring nonrhizosphere. Characterization studies indicated dissimilarities in carbon utilization and motility among the isolated Xanthobacter strains and other recognized Xanthobacter species. Under gnotobiotic conditions, the population of one isolate, Xanthobacter sp. JW-KR1, increased from 105 to 107 cfu plant-1 1 d after inoculation when a rice plant was present, but declined to numbers below the limit of detection (4 cfu assembly-1) after 3 d in the absence of a plant. Scanning electron microscopy revealed Xanthobacter as pleomorphic forms on the rhizoplane. To assess the effect of Xanthobacter on plant growth, rice plants were grown under greenhouse conditions in plant assemblies containing sand and half-strength Hoagland's nutrient solution with and without nitrogen. Plants were either inoculated with 105 cfu Xanthobacter g-1 of sand or left uninoculated. After 40 d, plants without nitrogen showed no significant differences in top or root dry weight, plant height, root length, or number of tillers or leaves, whether the plants were inoculated or uninoculated. However, when nitrogen was added, inoculated plants had a significantly larger top dry weight (15%) and number of leaves (19%) than uninoculated plants. Under conditions of added and no added nitrogen, acetylene reduction assays showed Xanthobacter sp. JW-KR1 produced 2H4 plant-1 h-1, respectively. Under the conditions studied, the results suggest that both Xanthobacter and wetland rice derive some benefits from their association.

It is important to construct microbiological treatment systems for organic solvent-contaminated water. We developed a continuous culture supplemented with a biostimulation agent named BD-C, which is formulated from canola oil, and Xanthobacter autotrophicus strain GJ10 for an aerobic dichloromethane (DCM)-dechlorinating microorganism. The continuous culture was a chemostat constructed using a 1 L screw-capped bottle containing artificial wastewater medium with 2.0 mM DCM and 1.0% (v/v) BD-C. The expression of genes for DCM metabolism in the dechlorinating aerobe was monitored and analyzed by reverse transcription-quantitative PCR. Strain GJ10 was able to dechlorinate approximately 74% of the DCM in medium supplemented with BD-C during 12 days of incubation. The DCM dechlorination rate was calculated to be 0.11 mM/day. We present the structure of LinB, a 33-kDa haloalkane dehalogenase from Sphingomonas paucimobilis UT26, at 0.95 â« resolution. The data have allowed us to directly observe the anisotropic motions of the catalytic residues. In particular, the side-chain of the catalytic nucleophile, Asp108, displays a high degree of disorder. It has been modeled in two conformations, one similar to that observed
