The implementation of DNA metabarcoding and environmental DNA (eDNA) to the biodiversity assessment and biomonitoring of aquatic ecosystems has great potential worldwide. However, DNA metabarcoding and eDNA are highly reliant on the coverage of the DNA barcode reference libraries that are currently hindered by the substantial lack of reference sequences. The main objective of this study was to analyze the current coverage of DNA barcode reference libraries for phytoplankton species of the aquatic Mediterranean ecoregion in the southeast of Italy (Apulia Region) in order to assess the applicability of DNA metabarcoding and eDNA in this area. The Salento Lagoons site, a long-term ecological research site since 2014, comprises two transitional water ecosystems located on the southern coast of Apulia, Acquatina and Alimini, for which ecological data are available starting from 80s. Acquatina is a semi-artificial and oligotrophic basin with a surface area of 0.45 km2 and an average depth of 1.2 m. Alimini is a brackish and mesotrophic lagoon, located almost parallel to the Adriatic coastline, which covers a surface area of 1.37 km2 and has an average depth of 1.5 m. Both ecosystems are relatively pristine and of particular naturalistic interest, included in Sites of Community Importance of the "Natura 2000 Network" (IT9150003: "Acquatina Frigole; IT:9150011: "Laghi Alimini"). Sandy beaches are one of the most relevant coastal environments in terms of socio-ecological and economical value. So, the presence and accumulation of plastic litter determines a degradation of these values, and calls for management actions for cleaning are required. In this research, we investigated the features of plastic litter distribution on a Mediterranean beach in relation to size and abundance of the sampled items. Simple allometric models were applied with the aim to provide a parsimonious tool for estimating the amount and sizes of the beach plastic litter. The results show effective relations between size and abundance of plastic items according to the power-law distribution. This relationship could support decision-makers to estimate the total amount of beach plastics through the application of a simple model instead of more complex models requiring the estimation of many parameters and the availability of large datasets.

Climate changes, geomorphologic modifications and the rise in water demand for human uses contribute to “aperiodic summer drought” (ASD) events in Mediterranean-type rivers. ASD results in a reach that flows in one summer, dries in next or more summers, and then flowing again. The ecological structure and function of streams affected by ASD are understudied, especially with respect to permanent and regular intermittent streams. We tested the drying memory in a reach of Aterno River (Italy) disturbed by ASD. Leaf litter breakdown of Phragmites australis and macroinvertebrate assemblages were studied. Discharge was monitored since 2006. The experiment was performed during summer 2010 using the litterbag technique, and was replicated four times. The disturbed site was affected by drought in the three previous summers while the control was always flowing. Taxonomic diversity indices, abundance and structure of macroinvertebrate assemblages varied significantly between sites. Instead, leaf litter breakdown wasn’t influenced by ASD. Therefore ASD events seem to affect the structure of macroinvertebrate assemblages, confirming the role of drying memory of the systems. The resilience of leaf litter breakdown in reach affected by ASD seems to be high, probably depending on the activity of selected microbial communities and macroinvertebrate features like metabolism and biomass.

In order to identify how research contributes to the knowledge of marine litter as a pressure on beaches, we reviewed interactions of beach fauna with this pollutant. Entanglement of pinnipeds in fishing gear, negative correlations between macroinvertebrates abundance and sediment pollution, and the presence of plastic surrounding burrows were primary evidence of beach fauna interacting with stranded litter. Ingestion represents the main body of research; microplastic uptake by invertebrates has been studied by laboratory experiments and field collections to report the presence of polymers in tissues. In the natural context, the higher the urbanization surrounding beaches and sediment pollution, the higher the concentration of microplastics in organs of bivalves. The biodiversity of the Mediterranean Sea is currently threatened by the introduction of Non-Indigenous Species (NIS). Therefore, monitoring the distribution of NIS is of utmost importance to preserve the ecosystems. A promising approach for the identification of species and the assessment of biodiversity is the use of DNA barcoding, as well as DNA and eDNA metabarcoding. Currently, the main limitation in the use of genomic data for species identification is the incompleteness of the DNA barcode databases. In this research, we assessed the availability of DNA barcodes in the main reference libraries for the most updated inventory of 665 confirmed NIS in the Mediterranean Sea, with a special focus on the cytochrome oxidase I (COI) barcode and primers. The stretch of coastline between the village of Casalabate and Le Cesine wildlife reserve is highly affected, with a system of dunes separating the low beach from extensive wetlands, which were subject to uncontrolled urban development after reclamation. The overall morphology is characterized by flat topography, whilst from a hydrogeological standpoint, the mixing of inland freshwater with advancing brackish water favours the higher aggressivity with respect to soluble rocks, and the development of enhanced dissolution (hyperkarst). The loss of aquatic biodiversity is increasing at a rapid rate globally. There is a worldwide effort to protect, preserve and restore aquatic ecosystems. For efficient biodiversity monitoring and reliable management tools, comprehensive biodiversity data are required. The abundance and species diversity of benthic macroinvertebrates are commonly used as indicators of the aquatic ecosystem condition. Currently, macroinvertebrate species biodiversity assessment is based on morpho-taxonomy, which could be enhanced by recent advances in DNA-based tools for species identification. In particular, DNA metabarcoding has the potential to identify simultaneously many different taxa in a pool of species and to improve aquatic biomonitoring significantly, especially for indicator species. This review is focused on the current state of DNA-based aquatic biomonitoring using benthic macroinvertebrates in the Mediterranean region.

The dispersion of commercial plastics in the marine environments is a major threat to biodiversity and ecosystem services of the last decades. The lower density of the plastics with respect to marine water density determines their floating, transferring, and accumulation in sandy beaches. Sandy beaches represent a natural sink ecosystem for marine plastics, where the latter are fragmented and photo-degraded in relation to the kind of polymer. Here, we propose an accurate and cost-effective method, the differential scanning calorimetry (DSC), to identify different polymers from plastic samples collected on the Aquatina di Frigole beach (Apulia Region, Southeast of Italy), included in the NATURA 2000 Site coded as IT9150003. As sites of floating marine material deposition, sandy beaches accumulate marine litter. While research and assessment on beach litter is increasing and involves various actors (scientists, society and NGOs), there is the need to assess current and future dominant trends, directions and priorities in that research. As such, a textural co-occurrence analysis was applied to published scientific literature. Words were considered both singly and as part of compound terms related to concepts relevant to sandy beach ecology: morphodynamic state; Littoral Active Zone; indicator fauna. Litter as a compound term was also included. The main co-occurrences were found within compounds, with scarce interaction of "morphodynamic state" with the others, indicating the need for further integration of beach ecology paradigms into beached plastics studies. Three approaches are proposed to overcome the research limits highlighted: the unequivocation of terms, the consideration of adequate scales, and the attention to dynamics rather than just patterns.

The use of molecular tools (DNA barcoding and metabarcoding) for the identification of species and ecosystem biomonitoring is a promising innovative approach. The effectiveness of these tools is, however, highly dependent on the reliability and coverage of the DNA sequence reference libraries and it also depends on the identification of primer sets that work on the broadest range of taxa. In this study, a gap analysis of available DNA barcodes in the international libraries was conducted using the aquatic macroinvertebrate species checklist of the Apulia region in the southeast of Italy. Our analyses show that 42% of the 1546 examined species do not have representative DNA barcodes in the reference libraries, indicating the importance of working toward their completeness and addressing this effort toward specific taxonomic groups. The Mediterranean monk seal Monachus monachus (Hermann, 1779) is the most endangered pinniped in the world. In addition, its presence has not been documented for about two decades in the Apulian Region and about 10 years along the Italian coastline. In this work, we aim to describe an exceptional and well-documented observation of a subadult specimen of Monachus monachus occurring during the last days of January 2020 in the Salento peninsula (Apulia Region, Italy) for the first time after two decades of local extinction in the south-western Adriatic Sea.

Information on the presence of Pinnanobilis (Linnaeus, 1758) in the Mediterranean Sea is largely reported in literature because it is an endemic and, at the same time, endangered species. Besides, this record contributes to enlarge the spatial distribution of this species in the South-East Italian coastline (Adriatic Sea). P.nobilis is a protected species under the EU Habitats Directive (1992). In particular, P.nobilis has been recorded for the first time in the Aquatina Lagoon, a transitional water ecosystem included in the NATURA 2000 site “Aquatina di Frigole” (IT9150003). Therefore, this finding underlines the role of transitional water ecosystems as “nursery habitats” for P.nobilis as well as the relevance of conservation actions introduced by the EU with the NATURA 2000 network for preserving the biodiversity.

The Non-Indigenous Species (NIS) Caulerpa taxifolia var. distichophylla (Sonder) Verlaque, Huisman & Procaccini has been reported for the first time in the Mediterranean Sea along the coast of South Turkey. This NIS is actively expanding into the Eastern and Western Mediterranean Sea. In this paper, we present an overview of the current distribution of this alga in the Mediterranean Sea, based on relevant scientific publications, grey literature and personal observations. New records from the Sicilian coast (Italy) are also reported. Caulerpa taxifolia var. distichophylla was found over a wide range of environmental conditions (depth, light and substratum), suggesting a broad ecological plasticity of this alga which makes it a potential threat for the Mediterranean benthic communities. This research investigates the occurrence of Pinnanobilis (Linnaeus, 1758) in the Mediterranean Sea, where it is an endemic and the largest bivalve species. Such a species is protected under the European Council Directive 92/43/EEC since 1992, being exposed to anthropogenic impacts. The distribution of this species has been known, in the past, only from reports in scientific literature. Presently, the concerns, threats and risks for P.nobilis are increasing and a more detailed mapping of the actual distribution from a largest to a local spatial scale is essential for the implementation of monitoring, management and conservation actions. The bioassessment of aquatic ecosystems is currently based on various biotic indices that use the occurrence and/or abundance of selected taxonomic groups to define ecological status. These conventional indices have some limitations, often related to difficulties in morphological identification of bioindicator taxa. Recent development of DNA barcoding and metabarcoding could potentially alleviate some of these limitations, by using DNA sequences instead of morphology to identify organisms and to characterize a given ecosystem. In this paper, we review the structure of conventional biotic indices, and we present the results of pilot metabarcoding studies using environmental DNA to infer biotic indices. We discuss the main advantages and pitfalls of metabarcoding approaches to assess parameters such as richness, abundance, taxonomic composition and species ecological values, to be used for calculation of biotic indices.
