The faunal communities of four intertidal habitats namely sand, mud, seagrass (Zostera noltii) and seagrass patches (mixSM) of a temperate coastal lagoon, Ria Formosa (southern Portugal), were sampled. A total of 47 species were taken in 428 bottomless drop sampler samples, with the highest number of species and the more commonly occurring species belonging to the Mollusca phylum. The dominance of these gastropod species underlines the importance of the grazing food chain in these habitats. Bittium reticulatum was the most abundant species, being especially abundant in the seagrass habitat. The most frequent and highest biomass species in the community was Carcinus maenas, a predator that makes use of the available resources and that is adapted to the highly variable intertidal environment. Pomatoschistus microps was the most abundant fish species, with highest densities in the mud habitat, which demonstrates an ability to occupy a low depth area. The seagrass habitat had the highest diversity, abundance and biomass, followed by the mixSM habitat and was different from all the others. Assemblages were highly influenced by the presence of vegetation, providing forage and refuge from predation. A well defined summer group was identified in all habitats. These results highlight the importance of seagrass beds and the idea that their decrease implies the decrease of lagoon production through the impoverishment of the trophic structure of the lagoon.

Background The role of bacterial symbionts that populate octocorals (Cnidaria, Octocorallia) is still poorly understood. To shed light on their metabolic capacities, we examined 66 high-quality metagenome-assembled genomes (MAGs) spanning 30 prokaryotic species, retrieved from microbial metagenomes of three octocoral species and seawater. Results Symbionts of healthy octocorals were affiliated with the taxa Endozoicomonadaceae, Candidatus Thioglobaceae, Metamycoplasmataceae, unclassified Pseudomonadales, Rhodobacteraceae, unclassified Alphaproteobacteria and Ca. Rhabdochlamydiaceae. Phylogenomics inference revealed that the Endozoicomonadaceae symbionts uncovered here represent two species of a novel genus unique to temperate octocorals, here denoted Ca. Gorgonimonaseunicellae and Ca. Gorgonimonasleptogorgiae. Background In octocorals (Cnidaria Octocorallia), the functional relationship between host health and its symbiotic consortium has yet to be determined. Here, we employed comparative metagenomics to uncover the distinct functional and phylogenetic features of the microbiomes of healthy Eunicella gazella, Eunicella verrucosa, and Leptogorgia sarmentosa tissues, in contrast with the microbiomes found in seawater and sediments. We further explored how the octocoral microbiome shifts to a pathobiome state in E. gazella. Monitoring the ecological status of marine coastal lagoons requires the integration of multiple indices. However, the efficacy of monitoring programs is complicated by the diverse array of habitats that conform coastal lagoons. In this study, we compared four sampling methods (25-m and 50-m beach seines, beam trawl and Riley push net) in the Ria Formosa coastal lagoon (South Portugal) for assessing fish assemblage and diversity. We compared species richness and assemblage structure with species accumulation curves and multivariate analysis, and assessed diversity patterns using taxonomic, phylogenetic and functional diversity indices. Bivalve populations are controlled by several biotic and abiotic factors. Parasitism is among the biotic factors but is often neglected. In the present study, we focused on the transcriptomic and biochemical responses of Cerastoderma edule when parasitized as first intermediate host by the trematode Bucephalus minimus (sporocyst, the most damaging stage), and taking into account seasonal patterns. In order to test the hypothesis that the presence of B. minimus compromises cockle regular gene expression and biochemical performance and increases their vulnerability to other parasite species infection, cockles were sampled every other month during one year in Arcachon Bay (French Atlantic coast). This Good Practice Guide is the outcome of a project co-funded by the European Commission (DG Mare) called Transboundary Planning in the European Atlantic (TPEA), which ran from December 2012 to May 2014. The aim of the project was to demonstrate approaches to transboundary maritime spatial planning (MSP) in the European Atlantic region. This is one of a series of projects exploring the opportunities and challenges of carrying out cross-border MSP in Europe’s regional seas, making connections with integrated coastal management (ICM). TPEA focused on two pilot areas: one involving Portugal and Spain and the other Ireland and the United Kingdom. Despite distinct identities in the region relating to different traditions of planning and stages of MSP implementation, TPEA worked towards a commonly-agreed approach to transboundary MSP and developed principles of cross-border working which it is hoped will be of wider benefit.   Non‐commercial invertebrate discards in an experimental trammel net fishery were studied in relation to selectivity of the gear, depth, soak time and season. Forty experimental fishing trials were carried out over a 1‐year period with six combinations of small mesh (100, 120 and 140 mm) inner and large mesh (600 and 800 mm) outer panels. On average, 43.8 ± 12.2 (SD) (individuals 1000 m−1 of net) of non‐commercial invertebrates were discarded, accounting for 48% and 65% of the total catch and total discards by numbers, respectively. Within non‐commercial invertebrates discards, the six most abundant species by number were Phallusia mammillata (Cuvier) (27.5%), Cymbium olla (L.) (13.0%), Sphaerechinus granularis (Lamarck) (11.3%), Paracentrotus lividus (Lamarck) (10.9%), Astropartus mediterraneus (Risso) (8.2%) and Astropecten aranciacus (L.) Marine Protected Areas (MPAs) are a tool to safeguard marine natural systems, yet their effectiveness depends on how well they are integrated into the existing socioeconomic context. Stakeholder engagement in MPA design can contribute to increasing integration. This study focuses on the co-design of an MPA between researchers, public administration, the private sector, and non-governmental organizations. The proposed MPA is in Portugal and includes an area that is a hotspot for biodiversity and economic activities. This is the first MPA proposal in mainland Portugal co-designed using a participatory approach. This study highlights the steps of the zoning process and synthesizes the eight main lessons learned, useful for other cases, particularly for relatively small coastal MPAs with multiple socioeconomic activities. In the multi-gear coastal fleet in the Algarve (South Portugal), fishers own licenses for various fishing gears. However, they generally do not use all these licenses, and therefore, it is difficult to estimate the impacts this fleet has on the local environment. In this study, two types of questionnaires were used directed to the local fishers from the multi-gear fleet during interviews carried out between November 2019 and July 2021 with the objective to validate the métiers proposed for this fleet in a previous study using multivariate analysis on past landing profiles. A total of 10 out of the 11 proposed métiers were validated, including four métiers with gillnets, three with dredges, two with trammel nets, and one with traps. Additional métiers were identified not found in the previous study. Achieving and prioritizing shortlists of multidisciplinary indicators demands a significant effort from specialists to depict the multiple conservation and socioeconomic interests, and the large complexity of natural systems. The present paper describes a structured expert-based methodology (process and outputs) to co-define a list of multidisciplinary MPA performance indicators. No-take areas are key instruments to promote the effectiveness of Marine Protected Areas (MPAs), particularly concerning the protection of endangered species such as the dusky grouper (Epinephelus marginatus). However, despite the establishment of no-take areas and the prohibition of catching this species in a southwestern Portuguese MPA (SACVMP—‘Sudoeste Alentejano’ and ‘Costa Vicentina’ Marine Park) since 2011, there is still no evidence of population recovery. By using acoustic biotelemetry, this work aimed to evaluate the feasibility of restocking hatchery-reared adult dusky groupers in two no-take areas within the SACVMP. Senghor Seamount is an important fishing ground around the Cape Verde archipelago in the Eastern Central Atlantic. On an experimental field survey in October 2009 and December 2011, a total of 115 deep-sea fishes of 26 species belonging to 18 families were caught on the seamount summit, along the slopes and on the adjacent abyssal plane, using longlines, fish traps, beam trawl and otter trawl. Here we report seven new records for the Cape Verde deep-sea fish fauna. Most species are known from other areas of the Atlantic Ocean, but our findings are an important contribution to our understanding of the distribution of deep-water fish species. The co-occurrence of northern and southern Atlantic ichthyofauna components at Senghor Seamount, and the Cape Verde area in general, can be attributed to the large-scale hydrographic regime with two water masses merging at the Cape Verde Frontal Zone, the North Atlantic Central Water and the South Atlantic Central Water.

Co-management has shown promising results for the sustainable use of fishery resources. The common octopus (Octopus vulgaris) pot and trap fishery in the Algarve (Portugal) holds the potential for implementation of a co-management system. To explore this potential, seven participatory workshops took place between 2014–2015, bringing together 60 participants from 10 fishing associations and 16 fisheries management and research institutions. The exercise resulted in promising outcomes with regards to the possible implementation of a co-management system for the fishery. In the present work an overview of the outcomes of the participatory workshops is given and compared with initiatives worldwide. Among the management actions identified, some have direct impacts on the octopus’ life cycle, while all target the same overall objective: to regulate fishing effort. In the informal setting of the workshops, a formal request was developed: the establishment of an annual closed season in the Algarve. This request was taken into consideration by the responsible management institution.

Understanding changes in biodiversity requires the implementation of monitoring programs encompassing different dimensions of biodiversity through varying sampling techniques. In this work, fish assemblages associated with the "outer" and "inner" sides of four marinas, two at the Canary Islands and two at southern Portugal, were investigated using three complementary sampling techniques: underwater visual censuses (UVCs), baited cameras (BCs), and fish traps (FTs). We firstly investigated the complementarity of these sampling methods to describe species composition. Then, we investigated differences in taxonomic (TD), phylogenetic (PD) and functional diversity (FD) between sides of the marinas according to each sampling method. The highly valuable red coral Corallium rubrum is listed in several Mediterranean Conventions for species protection and management since the 1980s. Yet, the lack of data about its Atlantic distribution has hindered its protection there. This culminated in the recent discovery of poaching activities harvesting tens of kg of coral per day from deep rocky reefs off SW Portugal. Red coral was irregularly exploited in Portugal between the 1200s and 1700s, until the fishery collapsed. Its occurrence has not been reported for the last 300 years. Here we provide the first description of an Atlantic red coral assemblage, recently rediscovered dwelling at 60-100 m depth in southern Portugal. We report a very slow growth rate (0.23 mm year-1), comparable to Mediterranean specimens. Abstract There is broad agreement that marine spatial planning (MSP) should incorporate transboundary considerations, reflecting the cross-border nature of marine and coastal ecosystem dynamics and maritime resources and activities. This is recognised in the European Union's recent legislation on MSP, and experience in transboundary approaches is developing through official processes and pilot studies. However, differences between institutional systems, priorities and practices may not easily be overcome in transboundary initiatives. This requires a stronger focus on understanding the governance frameworks within which MSP operates and fostering interlinkages between them. This article discusses a European-funded project in which emphasis was placed on joint-working in every aspect, based on principles of equity and mutual trust. This led to the development of inter-relations, not just of the geographies and maritime resources and activities of the marine areas concerned, but also of the systems of data management, governance and policy-making and of the participants involved as officials or stakeholders, including their means and cultures of exchange. It is suggested that transboundary initiatives in MSP would benefit by complementing current resource management-focused understandings with governance and policy-related perspectives, drawing on experience in other fields of territorial cooperation.

Underwater video transect methods using small remotely operated vehicles (ROVs) and diver-operated video (DOV) are commonly used in benthic biodiversity assessments. Constraints posed by deeper waters have made surveys of the circalittoral zone (>30 m depth), a particularly challenging problem. Here we compare benthic diversity metrics and cluster analyses obtained with ROV and DOV between 45 and 65 m depth off southwest Iberia, across local (tens to hundreds of meters) and regional scales (tens of kilometers). Results showed no difference between methods in terms of the benthic species richness, taxonomic distinctness, and beta diversity, but only minor differences in the spatial structure depicted at the regional level. At the local scale, DOV performed better at discriminating patterns likely because of the divers visual acuity. We found that small ROV and DOV are reliable and comparable methods for the study of circalittoral benthic assemblages and can be used in a complimentary way to detect the greatest amount of variation in benthic ecosystems. Our study facilitates the understanding of capabilities and limitations of two underwater video methods and provides important insight into choice of the most appropriate technique.

Fisheries bycatches and discards constitute a significant problem in many fisheries worldwide. Unlike the pelagic purse-seine, the demersal purse seine usually targets high commercial value demersal species such as sea breams (e.g., Diplodus spp., Pagellus spp., Sparus aurata) and the European sea bass (Dicentrarchus labrax), while discards consist mainly of pelagic species and juveniles of the above mentioned species. In order to evaluate the efficiency of a selectivity device in reducing bycatch and consequently of discards in a demersal purse seine fishery, experimental
deployments were carried out. The bycatch reducing device (BRD) consisted in the use of a panel of diamond-shaped mesh netting of 70 mm stretched mesh in the posterior part of the purse seine. Data from 61 experimental fishing trials allowed the evaluation of discards, with Scomber japonicus, Boops boops, Sardina pilchardus, Diplodus bellottii and Belone belone being the main discarded species. The mean discard ratio per set was 0.49 (± 0.30 standard deviation).
The causes for discarding were also identified, with low commercial value being the most important reason. The results of the trials with BRD, were promising, with an average of 49% (± 24%) of the fish escaping per set, especially from those species that are most discarded. Overall, the use of this method for reducing discards can be considered positive for the following reasons: there is no need for structural  odification of the fishing gear, the BRD is easy to deploy, and it is efficient in terms of species, sizes and quantities of fish that manage to escape. It therefore has significant benefits for the demersal purse seine fishery and possibly for other “métiers” as well.

This is the digital version of the <strong>Photographic guide of the species of the Gorringe Bank</strong>, a publication about the marine species of the Gettysburg and Ormonde seamounts in the Gorringe Bank. This photographic guide, presented by CCMAR and made in partnership with OCEANA, resulted from 2 expeditions to the Gorringe Bank. Located at about 125 nautical miles SW off the Cape of Saint Vincent (Sagres) and rising from 5,000 to 25m deep, Gorringe Bank is one of the largest underwater seamounts in Portuguese waters. Containing ROV images of 279 species of fauna and flora, this guide documents the life of this unique ecosystem and aims to assist in identifying the species of other Atlantic and Mediterranean seamounts.
